They find out one way or another. And then come in the night looking for you to put a slub behind your ear.
shareBy common sense. Billy was the bar that night. He insulted Tommy, a known hot head, in front of many people, including Tommy's date. An irate Tommy was restrained and forced out, but as he was going could be heard saying "Keep him here!". Somehow later that night Billy was left alone in the bar with Jimmy and Henry (Tommy's closest friends). And that was the last anyone saw of him.
Doesn't take a detective to figure out what happened.
And his crew must have at least suspected it early on, since they were asking Paulie about it, and Paulie asked Henry if Billy had been at the bar that night.
In addition to the above poster, Paulie handed Tommy to the Gambinos. Paulie was having an affair with Karen and Tommy attempted to rape her. Naturally, this upset Paulie. Also, a guy named “Foxy” Jerothe was dating and possibly abused Tommy’s sister and Tommy killed Foxy. Foxy and Billy Batts were close to John Gotti. When Paul Vario gave Gotti Tommy, Gotti was happier than a pig in shit. TBH I want to believe that it was Gotti himself that killed, if not helped in Tommy’s disappearance and/or death.

Sorry I don't remember that part in the movie. I don't even remember Billy Batt's Crew asking Paulie.
It was shortly after they buried him. The Hill's arrive at a family gathering, and Paulie pulls Henry aside to ask him about it, and says Batt's crew are driving everybody crazy looking for him. The scene after that is when Jimmy tells him they have to move the body.
shareWhat Onemanarmy82 said was not in the movie. But it is what happened in real life. Also I want to point out that Henry said Tommy's killing was for other things besides Billy Batts.
