What happened to Isabel?

Once put in the witness protection programme does that mean she can go home or does she have to live a new life?

I was wondering the same thing, they kind of left that open ended (would those in charge really let her disappear into witsec and risk her telling the world about all those dead Mexican cops?)

Witness protection program entails living a new life, so she doesn’t get to go home. She would have to change her name, social security number, and other identifying traits. She would get a new birth cerificate. She would live in a totally random city in America. She would probably get adopted, given her age.

The lack of an explicit explanation implies that she successfully went into the witness protection program, as Brolin’s “she’ll go into witness protection” suggest. The movie didn’t explicitly show her future because she isn’t a main character, and won’t appear or even get mentioned in part 3.

In the final shot he seemed to be looking at her with a pensive stare, like wondering if he made the right decision to keep her alive or not. That left me to believe her fate wasn't safely sealed yet, leaving us for the audience to decide.

To me it was a "I'm going down for this" look, but I am absolutely positive that she went into witness protection.

I think that look he gave her was emotional, seeing her blank traumatized glazed stare. Del Toro was a friend so his death (he thinks) has affected him, but also seeing a child traumatized by what she witnessed was all the more impactful for him. You can see him trying to hold back his emotions, trying not to look at her.

The ending I wanted to see for this movie didn't end up happening, at least not yet. I wanted to see Isabel befriend Alejandro and become a kind of surrogate daughter for him, since he's still heartbroken about the loss of his real daughter. They begin to bond enough so that Alejandro would never kill her, but are separated before it can become more than that. If they ever make another Sicario, I think this would be a "brighter" possible ending for both characters.
