My only criticism.

Was that the film seemed to end rather abruptly after Conklin's death. After that we briefly see Abbot putting Treadstone to bed in a budget meeting and then there was the happy ending with Bourne and Marie. Just a little bit jarring.

There was planned a bigger finale than the conversation with Conklin. It involved an exploding gas station I think.

What happened to the Treadstone assassin who murdered Conklin? He wasn't in the sequel and the sequel made a point that Bourne was squaring things up with all things Treadstone.

My suspicion is that the Marton Csokas character from Supremacy was originally planned to be that guy.

The DVD includes a deleted scene in which Abbot meets with Bourne after Conklin’s death that adds a little bit more of a denouement in the end, but if it were in the final cut of the film would have changed the character dynamics between Abbot and Bourne in the sequel.
