Well, top stars, Kubrick's notoriously long shooting schedule and extensive reshoots. The entire cast and crew had to be put up for over a year in one of the most expensive cities in the world (London).

I wonder how many takes that Harvey Keitel and Jennifer Jason Leigh did before they were replaced.

I can't speak for Keitel, but in Jennifer's defense, Kubrick didn't replace her because he was displeased with her. So much time had elapsed between the original shoot and reshoots that JJL had already begun work on Cronenberg's "eXistenz" in Canada so Kubrick replaced her with Marie Richardson.

Didn't they take like 18 months to shoot this movie?

The average movie back then took 4-6 months.

They had a lot of people including obviously Cruise/Kidman living in London all that time.

Brand new construction of physical sets and props can very easily rack up the budget if not using pre-existing locations or materials in order to keep costs down.

High quality imaging software use of including additional colors, enhanced tones, and extra lighting or darkened scenes (all filters) done in the post-production editing process to get a certain desired aesthetic or effect is expensive, especially in the late 90s when much of the tech was still experimental and new in the computer generated world.

Look at the film 'Bedazzled' (the remake from 2000) and TV series 'Buffy the Vampire Slayer' (1997-2003) for these pointers.

As realist as they look, aren’t all the locations sets which cost a lot of money to build.

instead of filming in NYC, kubrick had an entire NYC block built on a set with active cars and running shops in rural England. i bet most of the budget went into that, and the fact that the film shot for 180 consecutive days.
