I know people will say that Batman had a kryptonite spear at Supes' chest and therefor was the winner but Supes' was trying to appeal in the good within Batman and that's why he didn't just body slam him at mach 25 when he met up for the fight like he did to that guy in Nairomi.
Superman has lots of ways he could kill Batman if he wanted to, it's just that he didn't want to.

It's common knowledge that whenever Superman is up against Batman he holds back. So, in reality, Supes is always the winner.
Batman had plenty of prep time though, we don't know what else he had planned as Supes went down faster than an email server at 4:30 PM on a Friday.
The whole kryptonite thing was guesswork at Bats' end. He had no idea if it would affect Clark the way it did with Zod's body. He must have had extra things in the wings which weren't shown in the movie.
Or else he's just daft.
I get that feeling too, that Batman had more tricks under his sleeve. It's just hard to believe that he would have any device or plan to have Supes under his domain.
shareThe best that I can think of is Bats having planted some NLP triggers in Clark's head over time and activating them to make him unconscious or something.
All still very much a gamble, maybe we'll get a hint about Bats' back-up plans in a future movie.
