If Ellaria Sand is Eurons gift for Cersei, then how did he know she would even be on a boat, let alone that particular boat?

You'd have to assume a lot of things to piece that one together. It would be most easily explained that he has a spy in Yara's crew. Or that Euron is the Drowned God so the fish told him so.

It was known Dragonstone is their base so it isnt hard to have his men track their movement and plan the attack after they set sail.

Euron wanted badly to kill Yara and Theon for quite some time. He probably had spies inside their crew and was waiting for the right moment. And now he hit two birds with one stone: got rid of competition for Iron Islands throne + he got a gift for Cersei. Seems that Euron is smarter than he looks. His timing was perfect.

How did Euron's and Yara's men knew who was on which side during that battle?

I'm sure there were people switching sides and all kinds of treacherous familial things going on during that battle.
