It works for 2 reasons

1) They never kissed anyone and knew they were going to die, so it was their last chance to do so.

2) Gus Van Sant kind of hints at every possible rumour about the real shooters Dylan and Eric. From video games, to them possibly being gay.

But I'd go with the first reason.

I took it as the first hint that Alex would kill Eric. Alex was big on Nazi documentaries and Nazis were very anti-homosexual. So killing Eric at the end was justified (in Alex's mind) after the kiss.

There was a strong undercurrent of homosexuality in the Nazi movement. Ernst Rohm himself was a homosexual. When Hitler had him murdered in the Night of the Long Knives, it was to purge the party of homosexuals.
