Louis could never be trusted, he'd never stop trying to regain what he believed was his god-given right to rule! And it'd be incredibly difficult to find people who could be trusted to guard him, so really, the safest thing to do with him was to throw him in some dark dungeon, where no visitors were allowed and nobody ever saw his face again.
The thing is, if they'd let him stay in a country house where he might be able to bribe a servant into communicating with his aristocratic allies, he's still be a huge threat to the throne... even if nobody on Earth believed his claim that he was actually Louis! Some dissatisfied power broker could easily decide to use this guy who looked just like the king to pull a quiet assassination/substitution, and accept the king's eternal gratitude, or someone might decide to make him a "Perkin Warbeck" and use him to front a coup. 600 years after the real "Perkin Warbeck" was hanged, people are still debating whether he really was the son of Edward IV and the rightful heir to the throne.
