But Angel Eyes is killed in this one so how does he show up in For a Few Dollars More?

Because the character in a few dollars more isn't Angel Eyes. He's called Colonel Douglas Mortimer.

This one takes place during the New Mexico campaign of the Civil War (1862.) That was years before the other two films took place.
