Imagining the Roberto Orci (writer of ST09/ID) script. based on his tweets/comments on what his script was about:
-Chase for doohickey against Annunaki to reset back to prime timeline. Theme: The Last temptation of Kirk And Spock.
-It's the temptation. Restore Vulcan, Kirks Father, and Spock's mother? Or play the hand they are dealt?
-Only with help of Prime Kirk, who they meet on the adventure, can they solve the dilemma.
-Carol Marcus was in it. It was not called Beyond. Shatner would’ve been slightly augmented. Bryan Cranston would’ve been the villain. Spoke to him about it, and he seemed open, but we never got farther than that, although we had great designs for him and his look. he thought the Kelvin timeline was an abomination and he sought to recreate the universe he felt should exist

Opening:
The central villain (a vulcan. we'll call him Surall played by Bryan Cranston) is mourning the loss of his people. his home planet destroyed by the cataclysm from the first film. He researches details of what happened with Nero & Spock, how they came from the future of an alternate reality where his people prospered. We discover he is trying to uncover a fabled ancient myth. a device that can accesses multiple realities/alternate universes and potentially alter the timeline without timetravel.. and the individual with knowledge of the devices is Spock! (Nimoy)
Main film:
The Enterprise is at the end of an iconic mission from TOS (a 3rd season ep. Spectre of the Gun so we'd see the Gunfight at the OK Coral recreated with Pine, Quinto, Urban, Pegg vs the Earps). After the conclusion we see Kirk back on the Enterprise briefly romancing Carol Marcus (Alice Eve)
Surrall is on a quest to uncover the ancient timeline device (uncovers it has links to ancient Anunnaki/Nibiru etc) encounters Romulans and Klingons who attempt to kidnap him and use his knowledge to find the device for themseleves, but he manages to escape eventually using his Vulcan intellect to commandeer a Klingon Bird of Prey vessel .. He approaches the secret planet Vulcan II (planet codename 'Genesis').. he see him approach the back of Spock 'prime' (CGI Nimoy)
Back on Enterprise Kirk is celebrating his birthday with Bones (as in Beyond ,minus the lame joke about having a full head of hair). when they are suddenly rocked by a violent wave. Kirk is contacted by a senior Admiral (Harrison Ford cameo) who informs him the wave was experienced by most of the quadrant and is deemed a Class 1 threat. The Enterprise is sent on an emergency mission to uncover the source of the wave that might destroy the galaxy..
Meanwhile we see Surall has uncovered the ancient device on an unchartered planet (think something like the orb at the start of Guardians of the Galaxy) and is attempting to reset the timeline back to its original path of the prime timeline. (which was causing the seismic waves felt throughout the universe) . The Enterprise turns up at the location kirk & spock beam down and encounter Surall who tells them of his plans and reveals he extracted the information of the devices location from Old Spock via forced mindmeld..
K&S are initially appalled, outraged. try to talk him out of it (similar to Picard trying to reason with Soran in 'Generations') lots of psychological/physiological/philosophical discussion, pros and cons of changing the timeline (restoration of Vulcan, Spocks mother, Kirks father) .. but Surall considers the kelvin timeline an abomination and engages the final solution. Kirk&Spock try to stop him .but its too late..
