OK, I've seen many movies with Ewen Bremner in them. He has a very thick accent, and that does not bother me. What seemed strange was that he seemed to be doing a Scottish accent, but a bad one, as if he didn't naturally have any accent. What up with that?

Correct, he was playing with NI accent for the laughs.
There's plenty of mixing between NI and Scotland over history, Scottish settlers doing the Ulster Plantation last millennium, and the Irish raiding and invading SW Scotland in the previous millennium.
Those bagpipes looked like uilleann pipes to me, characterized mainly by the elbow bag [but I'm no expert]. Uilleann pipes are mostly an Irish bagpipe.
