Weird relationship between the two movies

It really threw me off. In the first movie, God seems to have won. Then, we pick up afterwards and certain elements (no spoilers here) of Stone have changed between the two movies. Casper's gone in this second movie. I'm not sure where he went.

I feel like the director wanted to envision the concept somewhat.
