Even though in the beginning Flora had stated that she wouldn't call Alisdair 'papa', she started accepting him as her father, even calling him 'papa'. I guess deep inside she'd wanted a family. When he punished her for her behavior that was what she needed to accept him as a father figure, an authority in her life. And she sensed that Ada's actions threatened this new 'family'.
