Everything was going pretty solid until Toni's final scenes where she is floating on the roof and running from walls, then she teleports to the attic and decapitates herself, that made no sense at all.

I believe she was under the cult control, remember she told the support about the sleep walking? Thus she must have brought her mom corpse into the attic during it.

why was her mother's corpse beheaded?

The mother, or at least her body, was under cult or Paimon control at that point. Like how the body levitated into the treehouse/temple.
