Before the sequel I only saw the first two seasons so sorry if its a dumb question.

Anyway I was watching the first episode of the new season with a friend who has seen all the seasons and he was saying something about Michael being gay now. Did they really do that? Seems kinda stupid after the whole Sara thing.

No, Michael, the character, is not gay.
Your friend is probably referring to Wentworth Miller coming out a few years ago.
