Unless they introduce totally new elements, they've got two unresolved plot threads. Number one: the government and its intentions toward their "special" kids. Right now Eleven is safe only by virtue of everyone but Dr. Owens thinking she's dead. Number two: the Mind Flayer is a giant world killing monster that won't give up, eventually either you take it down or it takes you down. The final showdown with the Mind Flayer will probably be the show's endgame. So next season we may see it on the back burner if, say, Eleven is captured by her dear old papa.
I don't think her losing the use of her abilities was anything physical, since they were still working after she got bitten and knocked around. I think it's a psychological block. At some level she doesn't want to be different anymore - she rather enjoyed feeling like a normal kid this season - so she's subconsciously suppressing the thing that makes her a freak. Like a power hitter who suddenly goes cold and can't stop striking out. The talent is still there but for whatever reason they can't make it work. At some point, when they're in the right frame of mind, it comes back. I'm sure that will happen to El in the end. Although an interesting plot line would be if she was caught by Brenner and he was the one (after several episodes of experimenting on her again) who brought them back.
The other possible Brenner story I see is if the Russians have him, and he ends up working with them. I think getting those demogorgons was the goal of their gate opening - maybe they see them as potentially trainable and controllable slave soldiers. An army of thousands of those things would sure strike a blow against the evil capitalists! With the Mind Flayer's symbiotic virus driven out of them they're just animals. From what we've seen they have at least a doglike level of intelligence so training them is not out of the question. If Brenner tells his Russian handlers about Eleven and the others El (and maybe her "sister" from season 2) could end up being abducted and taken to join him.
