Well you have to take into account, they probably had to figure out how Superman had his powers in the first place. This version of Supes obviously played things much closer to the chest and wouldn't have made it public knowledge exactly what the source of his powers were. So they probably had to spend years trying to figure out if he was using technology, or if all Kryptonians were like that or what before they could even start to work on what might actually hurt him.
