What if Thanos could not destroy the infinity stones (i dont think it was possible to destroy them in the comics..) but instead he spread them around the universe. So then the avengers have to get all the stones again to revive everyone, while the real Thanos (not his generic bad guy copy from the past) tries to stop them.

You can even have almost the exact same massive final battle, only with the awesome thanos from infinity war, you know, the one that actually killed everyone, and not the exact same generic bad guys from last movie.

Maybe they thought they could really make the audience believe everyone wasn't going to be snapped back to life.

I agree. When you insert time travel in movies / franchises, it waters down everything that ever happened prior to the insertion of time travel; makes it all less meaningful.

The unexpected thing as a result is that they reappear five years later with all the problems that were caused as a result of the disappearances rather than simply going back and telling Thor to aim for the head and stop the disappearances from ever happening.

Although I don't see why that couldn't have been done.

Time travel ruins all plots. That they handled this well is commendable, but would have been better off without it to begin with.
