Which Happened First?

In Justice League: War, Aquaman appeared and helped form the Justice League.

In Justice League: Throne of Atlantis, the JL meets Aquaman for the first time and helps him ascend to the throne.

So, um, am I just confused or does this not really work?

Yup, youre confused lol. Aquaman wasn't in JL:War, they used Shazam instead. I assume you're thinking of the JL comics War was based on which did have Aquaman but the movie did not. This is his first appearance.
