What happens to Harappa


Not only Mohenjo Daro, but Harappa and Lothal were are also part of the civilisation.
The director did not make any reference regarding Harappa or Lothal's end.

I inferred the dammed up river now released became the Ganges. As with any major river, flooding will affect towns and villages along its banks. Mohenjo Daro took the brunt of the river's release. Harappa and Lothal are far enough away, several days' journey, to have enjoyed the return of river water.

The dammed up river did not become the Ganges. The dammed up river was the Sindhu aka the Indus. Indus and Ganges are two completely separate rivers.

Why was Ganga displayed in large, bold font, as if implying some significance at the end?

The ending is based on the historical theory that remnants of the declining Indus Valley Civilization travelled East towards the Ganges where they evolved into the Indian Civilization we know today. The significance is thus that they left the Sindhu (aka Indus), cradle of their civilization and holiest of rivers, behind and after trekking some 1500 kms come upon a new river, upon which they will rebuild and instaure the "new order" that is constantly prophesied throughout the film and which will henceforth be the new sacred symbol of life for millennia to come.
