I am not an expert, but an NCIS agent is a federal officer. If NCIS has sufficient cause in a case in which they have jurisdiction they can arrest anyone at all, given the same requirements as any other law enforcement officer. For example, if a naval officer or sailor is murdered and the case leads to a civilian, they can arrest them.

NCIS is no different than the FBI, Federal Marshalls, or any state or local officer.
