The mysterious figure Cooper saw was their Dad's spirit. There's also a wisp near the end of the cabin burning scene that could be written off as smoke, but it sure feels like it's in the shape and movement reminiscent of a person; might not be a coincidence considering the motif of their father (the manuscript) helping them from beyond.
