So she was reading the diary during her "episodes?"

Anna apparently was having psychotic/amnesic "episodes" when she was "hanging out" with Marnie. All of the specific details of Marnie's life were in her diary. So was Anna actually breaking into the Mansion and reading her diary while all of this was happening? How else did she know such details about her life? Unless Marnie told it to her when she was a baby (and she somehow remembered?) Then she would wake up in a ditch with no memory of what really happened.

My theory is that she was so enamored with Marnie, that she ripped out the pages that were about the Silo, since she couldn't stand seeing Kazuhiko's name (she was projecting her own self in Kazuhiko's place).

I think this seems very likely. Some could also be subconcious, as we see Marnie telling her about the silo when she puts her to bed in the past.
I especially like the last thing you wrote!
