And instead they rejoin the program and go around killing everyone for the government that wanted to kill them in the first place.

He never escaped the government forces, they captured him. Since he was the trained $400 million successful agent, he was either going to be utilized -- or be put down. He obviously chose to marry Phoebe, live the life he always wanted with her, but also had to do occasional jobs for the government.

Rest in peace, Roger Ebert. You were the best.

I think they made it pretty clear that he was confused and freaking out with what was happening with his life right then, and it was only right before the final action scene that he had some time to start processing that he volunteered for it.

There is a part where his girlfriend asks him "Well, how do you feel? Do you feel sick?" And his response is " No, I feel kind of amazing." and a smile begins to form on his face and then we cut to another scene.

So, I think you should watch it again.

It never stated that he left the program. They said that the program had to be *beep* down because it hurt too many people, presumably the test subjects. The previous director said that it drove everyone else insane, so she had their memories wiped and placed in new homes for their own safety. Only now, since Mike had wanted to leave town to propose to his girlfriend did they view him as a possible "threat" to security and decided to take him out. I would assume since Mike said that he felt "kind of amazing" that he rejoined the C.I.A. along with Phoebe and they now do field ops together.
