They didn't replace any of those shows with Kill La Kill. All of those had been off the air for a months or years before KLK debuted. You're making a false equivalence here.
I can't remember which anime was previously holding the slot KLK occupies. All I can think of is Sword Art Online, which despite my own personal enjoyment, I still wouldn't say is of a caliber tier equal to the likes of Bebop or Evangelion. They didn't replace Bebop with KLK. You might as well say that of any show currently on the block, even if they came on the air long after Bebop and Evangelion left the lineup, which in Evangelion's case is nearly a decade since it only ran once long ago. You could say they replaced Bebop with DBZ Kai, or Space Dandy, or Attack On Titan, which is less of an insult since Space Dandy and AoT are amazing in their own rights.
So I'm not really getting how Kill La Kill in particular replaced Cowboy Bebop in particular.

I would also note that Evangelion did poorly in ratings. It didn't rerun, when AS reruns most anime at least once. To their credit, they've aired the first two Rebuild of Evangelion movies in December the past two years. The HD remake movies of the series? Yes please, I love them!
Ratings are the name of the game. If no one's watching, it doesn't matter how great a show is. AS/Toonami needs butts in front of the TV, whether a show is good or bad. It just happens that a lot of the ratings grabbing anime happen to be great shows hotly demanded from Japan. There are very few big anime that Toonami skips. The ones that took the internet by storm usually come to Toonami. Death Note, Code Geass, One Piece, Neon Genesis Evangelion, Black Lagoon, Sword Art Online, Michiko & Hatchin, Attack on Titan, and etc.
KLK isn't my favorite anime either, but I enjoyed the ride. It's Gurren Lagann with magical girls, and I loved Gurren Lagann. They don't all have to be mature psychological shows.
