The train ride into Zootopia should have come before the police academy.

Since we don't meet any of the other trainees or her instructor again after her training we can assume that the training took place somewhere else. Judy was the best of her class, only she was recruited by the ZPD.

The police academy, for the city, is probably elsewhere in the county that the city of Zootopia lies within.
