I'm confused about a certain character's fate in season 3. Spoilers

Can someone please explain to me what happened to Arthur's father in season 3? He agreed to go back to complete his mission after talking to Dr. Whittison, but at the end of one of the episodes a mysterious person puts a gun to his head while he was trying to rest in an abandoned building.

They then just never really follow up on that, unless i wasn't paying attention. Was Roy Milligan really killed? If so, who the heck was the mysterious person?

Nope, never followed up on. Now here's the thing, the scene before that scene, Scottie is seen cleaning his gun. The same model gun is put to Roy's head. At least it looked like the same model. If that's the case, he could be dead or alive. Since Scottie is CIA. It's also mysterious that Scottie showed up around the same time Roy left his post. Roy was told he needed to get back to Moscow before the CIA came looking, implying they would kill him.
