Who was Private Thompson (spoilers)?

I believe he was the soldier killed by Quinn, at the beginning, but then why did the Commander (or whatever he was,the one who decided at the end of the movie what the official story should be) tell Hook "shut the f**ck up" or something like that when he asked "what about Private Thompson"? They were not covering that up as far as I understand.

They were just putting Hook in his place. Now's the time to shut up and take a dose, not shoot your mouth off at officers.
A big cover up at the end, just letting Hook know that's how it's going to be.

There is no way that the IRA would have left Thompsons' body lying in the road like that.
