I don't think the strips ever explain it. I think she's just supposed to be weird.
shareIIRC, when Marcie was introduced in the seventies, she was a kid at camp where Peppermint Patty was a junior counselor. (In an earlier sequence where Patty was also a junior counselor to much younger children, there was a girl named Clara who was a near-lookalike for Marcie. I guess Schulz just sort of borrowed the appearance.)
Marcie called Patty "sir", I believe, because she rather naively thought that all authority figures should be addressed as such--and Patty was, after all, an authority figure. The habit must've just stuck.

I thought it also had to do with Peppermint Patty's tomboy persona. She has that lower register voice and really into sports, particularly baseball.
