What or who was the thing that grabbed the baby and the horrible actress at the very end of season 2 as they fell off the Godfrey building while Peter, Roman and Destiny looked on fro the rooftop? I saw the face or the flying creature, but couldn't figure out what it or who it was supposed to be.

It was the Doctor in his demon form.

I thought the show made it pretty clear it was the doctor with the shot of him with the scales and his body moving..

It WAS the doctor with the scales. Could the doctor be 'The Dragon' constantly referred to in the first season?
