It probably would have been too confusing have live action pirates watching a movie about live action Pirate Burgerbeard while cutting back and forth between the animated scenes.

Well the ship used in the first movie, the HMS Bounty replica, sank during Hurricane Sandy (hehe, Sandy, what a coincidence), soo maybe the pirates sank with it.
