the subject? The doctor is having sex with the patient? Since he doesn't actually answer the accusation and it never really shows anything it was hard to tell if that was what was going on but if there is even the accusation then what is the point of continuing with the experiment since it will be dicredited anyway?

Indeed, it seemed that jealousy on the part of the client was the motivation for the climactic catastophy thus destroying any value of the entire adventure being evaluated from a scientific point of view.

I don't think he actually was, and that was just Student Guy's impromptu reaction to the information that the Doctor cared deeply for Jane, presented by Student Girl as sexual attraction.

Refusing to answer a ludicrous question isn't an affirmative response. It's called "refusing to dignify the question with a response." The idea is that even addressing the question lends it more legitimacy than the question deserves.

He treated her the same way he treated his son. Jane was essentially a replacement for his own son, whose death he caused via his experiments.
