I think you're asking how he could go back to the SAME future he left? The father explained that even the smallest changes in the past can tweak his future children.

I think because it's just the father and son on the beach in this case -- no interaction with other people -- that the risk to the future is minimal. This is how the father explains it.

Best not to think about the time travel mechanics too deeply in this movie... it's meant more in the service of the story and wouldn't hold up to too much logic or scrutiny.

I don't understand why he cannot see his father again if his third baby is born. At first I understood it as any change can affect his future children so he cannot go and see his dad again ever. Then out of nowhere, his dad takes him back to his childhood...so he can go and see his dad as long as he doesn't change anything?!

Yes he can go back as long as he doesn't change anything, but that is the difficult part, not changing anything. His father acknowledged that they were breaking the rules when they went back, but they did it as a one time special case. So it wasn't worth the risk to try to see his father again. Moreover, Tim learned by the end of the movie that he didn't need to travel back at all to be happy. He just had to recognize the moments of joy throughout the day.

So you accept that he actually has time travel powers. But you're not OK with the details of this imaginary power. Just enjoy the movie.
