So where's the antidote at in ME2?

where was the antidote at When Shepard is fighting the the collectors in ME2? shouldn't Kaiden/Ashley have it at the colony they're at?, and correct me if I'm wrong but I'm pretty sure the council aren't wen aware of the collectors when you go to the citadel in ME2, I cant remember it coming up in any dialogue, they just chew your ass for being with Cerberus. Is the antidote they find in this film the same Mordin makes in the game perhaps?. Still, you'd think the universe or alliance in general would be more aware of the collectors. Considering the report from Vega, plus another vision the asari chick had of the reapers. Ive also come to the conclusion that everyone but Shepard, liara and his team are arrogant pricks, none are willing to believe the reapers might possibly be an option.

My guess is, this happened (when Delta was fighting the Collectors) a bit before Shepard went through the Omega 4 relay, but after Horizon.

What they had was a cure for the Seeker Swarm paralysis. Shep and company had a countermeasure to prevent them from getting paralyzed in the first place. Then again, they said that the Alliance was at least aware of the Collector threat, whereas in the game the only Alliance people who believed Shepard about the Collectors was Anderson and the Virmire survivor. In Paragon Lost, not only does Alliance brass know full well about them and have countermeasures against them, Cerberus is aiding the Collectors in taking colonists even though TIM expressed a desire to stop having colonists from being taken.

Paragon Lost is just a huge continuity mess.

I headcanoned away the guy from Cerberus as being indoctrinated, and just acting on what he believed to be in Cerberus' best interest.

Actually it's not the Alliance that was aware of the Collectors, but Cerberus. Messner is Cerberus agent. In ME2, Ashley/Kaidan are doing the same thing as the Delta, but even they don't know for what purpose they're installing the AA batteries. Ashley, being a Gunnery Chief, had some idea of what the guns are designed for. And TIM has worked with aliens on occasions, if it fed his purpose. If you recall the events in ME2, the Alliance is assuming Cerberus is behind the mysterious disappearances, and it was kinda true. After Cerberus implants Paul Grayson with Reaper tech retrieved from the wreckage of the Human Reaper, they start to openly abduct people in prior to and during the events of ME3.

The events in the movie likely happened post Horizon, which is how the Alliance had Collector specimens in the lab and why they used a much heavy emplacement on Fhel as opposed to the much lighter Guardian AS laser systems seen on Horizon.

Mordin created a neutralizing field that essentially made Sheperd's squad invisible to seeker swarms.

Visions don't carry much weight in the ME universe when it comes to political action. Even after the events of ME1 the Council, and people in general, largely dismiss the reaper attack on the Citadel as a Geth incursion lead by a rouge SpecTRe. The intro to ME2 even implies that Sheperd wasn't gaining any ground after ME1 in that matter either, even when he was still alive, since he was sent to hunt remaining Geth forces.

The only thing wrong with this movie was that it didn't establish when it happened relative to the events of ME2. For example, there were rumors that Sheperd wasn't dead and Sheperd him/herself is told about them in ME2. That said, a lot of the ME2 chronological progression is player set and a most of the Main missions that actually progress the chapters would be unknown to the Alliance/Council so it would be hard to realistically demarcate the timeline events anyway.
