Chinpokomon gone :-/

Ok stupidly i didn't worry about them till apparently it was too late, i finished all the side missions and collections except for the Chinpokomon.

There are a few i cannot get now because the "tacobell" base is gone and also the original UFO is gone.

Anyone have any idea if these can be gained a different way?
