Why would the court-martial take place? Why did the Law Officer (the president of the court or whatever he was called) not know about the Act of Congress that protected Doss?

Did the court-martial ever take place or was this something made up for the movie?

It seems like the issue was that Doss disobeyed orders by refusing to go through rifle training, which he could have done without killing anyone. Perhaps other conscientious objectors just complied with the training.
