Actually, I can't believe how wrong this was, it makes no sense that the counter clocks down to zero and suddenly they have no air, and the movie The Martian is about to make it abundantly clear to audiences everywhere that you don't suffocate from lack of oxygen, you get poisoned by build up of carbon dioxide. This is going to be a big facepalm.....
This is shown in the movie, if you pay close attention, when the valve fails and the system turns off (no oxygen) they don't die instantly, they slowly begin to get poisoned and need to sit on the floor waiting for the system to restart.

Also, Cartwright was using oxygene from his suit, so the remaining air lasts longer for Bauer. We have seen the timer adjusting after they broke the seal, so it would also adjust when less air is used than calculated.
