The Wolverine anime is set before this, as are Logan's single guest appearances in the Iron Man and Blade runs. If you're interested in some more cool X-Men stories there are some motion-comic DVD releases. Check out Astonishing X-Men's 4-part story ("Gifted", "Dangerous, "Torn", and "Unstoppable"). The Wolverine Vs. Sabretooth two-part story is also interesting.

Yes, The Astonishing X-Men DVD series written by Joss Whedon IMO, is the closest thing to a season 2 for the anime we will ever get.
As someone who really enjoyed the anime and wished there was a season 2, I found this as a satisfying placeholder for it. All of the X-Men team from this series are in it and play big parts in the story.
