When Okabe receives the message "Im watching you" and "You know too much" in around half way through the series, who sent those messages?

If I had to guess, I think it was most likely Moeka who sent that message.

Could be FB.

It was FB. I can't remeber if the anime touches on it as far as the game does, but in the game it's realized that "Braun" knew everything the whole time and "they were playing right into FB's hand" without knowing it.

Yes, one of the episodes is dedicated to figuring out FB.
