He was told she was a double agent, and had betrayed both him and her country. It was a fabrication, to test his loyalty.

Have you seen the movie Jin-Roh: The Wolf Brigade?

Very similar concept and handled in a more thorough fashion. It makes sense in terms of how far someone is willing to go to pledge their fealty to their upper command.
