What was the 'plot twist' at the end?

I felt as if the film ended with a plot twist, but what the hell was it? Was the baby really a xenomorph? Was the computer working in cahoots with the aliens the entire time? Was the gender transformation all because of the computer? Were xenomorphs on board the ship the entire film? (How else did they get on the ship at the end, besides just spontaneously appearing on board?)

There was a lot of twists going on at the end of the movie. The moment when Kat dies and there is an electric grid that passes through the remaining crew members - that's when things start to go a little crazy with both the computer and men on board. That is the start of everything being manipulated (it's wasn't a power surge as Foxe suggests).

That's also why the fish in the fishbowl are representing in the movie. They are a foreshadow if what's to come and that the 3 men inside the ship are like the fish in their own fishbowl.

There is a comic sequel to the movie that is coming out it monthly issues on Lulu that will eventually pull the curtain back on the bigger picture of what is going on.
