My favourite character from this series would be Kyoko Sakura. What she did towards the end of her life by sacrificing herself for Sayaka's sake was really sweet. That made episode 9 my favourite episode in this series. I love how they showed a different ending song at the end of episode 9, it really made the episode extra emotional.

Kyubei...A cute, fluffy animal, offering faustian deals - it kept me guessing to the very end what he (or she?!) was really up to.
Especially, I chuckled more than a bit at the "full deniability" dialogue in the end.
The five girls were amazing as well, of course, with Homura being the most well-developed and Mami the least - with a special bonus to Kyoko.
There is nothing inside - and they rebuild it every 20th year.

My fav was Mami. I liked her calm demeanor, with the almost perma-smile and sleepy eyes. Her theme music was awesome, so were her costume and her weapon(s). I was very shocked at what happened in episode 3 :( Really about the only thing that caught me by surprise in this anime. I really wasn't expecting her to die, even though I heard really bad *beep* happened to all the Magical Girls, and that the series was going to get dark a few eps in.

Homura by a mile! She may be my favorite anime character of all time.
And in second place, easily by another mile is Kyoko; love her down to earth style.
After that, Hitomi, Junko, Mami, Sayaka, Madoka (man, she's way down the list, lol), Kyubey (to quote Chuck at SF Debris, "Bunny-cat is SUCH a DICK!)

Sayaka. Her character arc really hits close home to me, and she is a fun character as well.
