But the end of Season 1....

The Japanese official was sitting on a park bench and he looked up and he was in the correct timeline of 1960's post World War II victory for the Allies.

How is Season 2 back in the Nazi and Imperial Japan occupied USA timeline again?

Watch to find out of course.

Well, in the book Tagomi, while meditating on a piece of Frank's jewelry, experiences an alternate reality where San Francisco is under American rule and the Embarcadero Freeway has been built (which may or may not be our own timeline) before reverting to the TMitHC timeline. The full-length trailer for season 2 suggests that this is what happens on the show too (see the exchange between Tagomi and his assistant where the assistant says something like, "You had a dream of the past," and Tagomi responds, "No, this was different."), but the only real answer is that you'll need to watch the show to find out what happens!
