Why did Charlie kill Jonathan? What was the reason behind it? I didn't get it.

Chalrie killed both Jonathon (in the sandpit, when he was a child) and Richard (in the car, when he was an adult).

Charlie was a sociopath and didn't like that Richard seemed to love Jonathan more than himself so he killed Jonathan to have Richard's love all to himself.

Richard could see, from an early age, that his daughter, India, had many of the same traits as Charlie so, in the same way Dexter's father taught him to kill killers to abate any blood lust, India's father taught her to kill animals and stuff them so she wouldn't feel the need to kill people. When Charlie returned he ignited her natural impulse to kill people as he himself had.

"If coincidences are just coincidences, why do they feel so contrived?"
