At the end of the movie, when Djimon Hounsou's character says something like: "see those mountains over there, that's the border, welcome to Afghanistan" up until that point I thought they were in Afghanistan? So where were?

The compound where the journalist Elsa and her interpreter Amin were held was inside Pakistan. The group made their way over the mountain pass back into Afghanistan.
