My feelings is because through out the movie she was very broken and could not open herself up to love Yankel or even take care of her own son, so she is already feeling very insecure about herself. At the end of the movie that b@st@rd Meir dude exploited her and Yankel so they were known in the papers, by the police, etc... The boy narrated that she was being humiliated and felt mocked so she decided to sever ties with Yankel... And I think this shook her up the most as the last straw, she ran away. :(

Clara has issues from the war that have scarred her. We never find out the true nature of them, though Yankele appears to have a pretty good idea of what may have been involved. She runs away due to the negative publicity, she and Yankele receive from the newspaper article that arose from Meir's complaints to the police about Yankele.🐭
