Why was Elena pregnant at the end..? Was she carrying Tyler's baby as a surrogate mother or did she actually sleep with him in a flurry of emotion? I'm assuming Tyler's partner couldn't carry children but it wasn't made that clear.

She wasn't a surrogate and she didn't have sex with him. The novel of the movie explains it all better, Tyler's wife didn't want kids but he did, and Elena wanted another child, so he acted as sperm donor though artificial insemination. The child would be the child of Elena, Peyton and Tyler, then Tyler's wife would be the step-mother.

It seemed pretty clear to me. After Elena tells Peyton that "it's Tyler. Tyler's the father", Tyler leans in and hugs her and says "Trust me, we weren't sleeping together either, Lily would have..." And he makes a throat slitting gesture.
Basically, Elena decided she wanted a child and Tyler agreed to play sperm donor.
