The idea that blokey was lying about being his father is certainly supported by neither parent sharing any of his basic genetic qualities - They're not blonde and he looks nothing like either of them.

Plus a 30-second Google reveals that, in a later book, he discovers for certain that blokey was indeed just lying to try and manipulate him, that they are not related and that he is free to boink not-his-sister all he likes...!

So there you have it.
Perhaps in the forthcoming TV series they will explore all this in greater detail. If it's any good, I might even watch it!

If you actually listen to the conversation between Hodge and Valentine before Valentine spills the beans you hear Hodge say "If you lie and tell them that they are both your children you will break their hearts." to which Valentine responds
"The broken make the best followers, just look at you." Then you know that anything that Valentine says from that point forward especially to Jace or Clary has the potential to be a lie. So yes Clary is Valentine's daughter but Jace is not his son therefore there is nothing wrong with them being together. The problem is that we don't find out who Jace really is until I believe it's the third book in which it's revealed that not only is he not Jonathan Morgenstern he is also not Jace Wayland his actual name is Jace Herondale and the Inquisitor Imogen Herondale is his grandmother. He was however raised by Valentine at the same time that Valentine was raising the real Jonathan Morgenstern. In the end Jace decides to go by either Jace Lightwood or Jace Wayland I can't remember. But the point is there is absolutely no reason he cannnot get involved with Clary.
