Season 3 Episode 1 Confusion

So, season 2 ends with Hal walking up to a mirror. Season 3 starts with him in a wheelchair. I feel like I missed an episode. Also, the "new" alien showing up at the end of season 2 riding in with the "President" at the beginning of season 3. I guess we just get to make up what happened in our imagination?
