No, the windows wouldn't shatter. But yes, the car should have filled up with water from all of the tiny holes and cracks that are present in every vehicle. And water should have flooded in through the air conditioning ducts as they are always open to allow fresh air into the car.

I noticed that also.

All vehicles seemed to be airtight including old VW Woodstock era mini bus.
Submerged couple and dog had plenty of air for what probably was 20-30 minutes underwater.

VW commercial from the 60s advertised the bug would float for about half an hour but never said they were air-tight.

Vehicle side windows are hard to break. If you just watch people on the news trying to break them when a child has been locked in a car, you will see. You need something sorta sharp like a ball point pin to hit the window with.
